A manuscript is not a line, it's a web — methods that feed three chapters, a figure cited from five places, an idea that recurs until it earns its own section. Folio Writer keeps that web visible with three connected tools: tags, wikilinks, and a live graph.
Tags that stay out of the way
Type #high-pressure anywhere and it becomes a small
colored capsule right in the editor — or stays plain text, or files
itself into the inspector's keywords instead; Settings ▸ Editor decides.
Each tag keeps a stable color everywhere it appears. Reserved crossref
prefixes (#fig:, #eq:, #tbl:)
are never mistaken for tags.
The Tag Index (Write ▸ Tag Index) lists every tag with the documents that carry it — inline mentions and keywords both — and Rename Everywhere rewrites a tag across the whole project in one click, case-insensitively, code blocks untouched.
Wikilinks, backlinks, and the mentions you missed
Type [[ and the binder's titles complete as you type;
folders continue path-style ([[Chapter 2/Methods]]).
Renaming a document rewrites every link to it. The inspector shows
Links To and Linked From — and Mentioned in: places
where a document's title appears in prose without a link yet, each one
a click from becoming one.

Write ▸ Graph View draws the whole project as a live force-directed map — documents as nodes, wikilinks as edges, tags (optionally) as colored hubs joining the documents that carry them. Drag a node and the graph reflows around it; hover to light a note's neighborhood and dim the rest; search to spotlight matches. Local graph shows just the current document to a chosen depth. Orphan notes wear a ring, so the pieces not yet woven in reveal themselves.
Sliders tune the physics — repulsion, link distance, center pull — and the view zooms with the scroll wheel, pinch, ⌘+/⌘−, or Fit. Click any node to open it in the editor.
Where this meets the science
Tags and links live in plain Markdown files, so they survive every exporter: grep them, script them, or read them in any other editor. The graph and Tag Index are part of the one-time Pro unlock; inline tags, wikilinks, backlinks, and mentions are free for everyone.
